Well they probably should by the sound of it. It's always going to be a problem if the system isn't entirely result-driven. Like a more important version of voting for an All-star game - it's like, say Derek Jeter is more likely to get voted in because of his reputation, regardless of whether he hits .320 or .260, whereas someone like Troy Tulowitzki may have to hit .330 to get in.

So do the same schools always end up at the higher-prestige bowl games? Also, how much fuss do the other school kick up over it? Whatever the answer is it should be more, in order to make them change it.

Conferences have contracts with bowl games to send their teams so that teams who finish in a certain place in a conference usually have a set destination. For instance, the 1st place team in the PAC 10 always goes to the Rose Bowl (unless they are ranked #1 or #2 in the BCS Standings in which case they go the National Championship game) and the 2nd place team in the ACC always goes to the Gator Bowl. The higher prestige bowls and the BCS bowls tend to have more long-term committments while the smaller bowls tend to change which conferences are tied into them every 2 or 3 years. For instance, the Rose Bowl always plays the Pac 10 Champion vs. the Big X champion, the Fiesta Bowl always gets the Big Twelve champion, and the Orange Bowl always gets the ACC Champion.

That's not too bad then, at least it's not some sort of mutual appreciation society where it's always the same schools voted in.
