When signing a new CB in GM, I signed him with a 5% clean sheet bonus. However, my club is very poor. We have barely any money left ($32,132 transfer with $0 wage).

So I started to wonder what happens if I can't pay bonuses out to my players? Are bonuses paid during the season or at the end of a season like every other job in the world?

I don't think they actually get paid. I'm 98% sure its a broken system. And you never lose the funds.
