Because the AI doesn't know what a Matt Holliday is. It does know that the attributes of player 3456 (to you Matt Holliday) deems him the best fit for lead off on the Rockies.

Their are several 'fixes', one to set the lineups yourself, another to modify ratings (or read this thread) to resolve.

I understand that but I can't seem to figure out what attribute to adjust, I fooled around with plate dis., vision and clutch. I think its his high contact and I don't really want to lower it. I don't want to start the season with cpu roster control cause I like seeing random trades and getting trade offers.

        That's a common misconception.

If you control all 30 teams, and put roster control and 40 man to auto (but lineups and injuries to manual) you'll still have the ability to void moves, and the lineups (after you reorder them) will stick. If an injury happens (since you have injuries to manual) you can reorder the lineup and make the changes yourself.

I was trying to cut the rosters down to 25 last night but when I try to send certain players to AAA or AA, a box popped up saying it would use one of "said player's" options. Also some players couldn't be moved at the time due to waivers. Is there a way to get around this or has anyone else noticed this too?

What calender date are you trying to do this on? The 25 man MLB squad has nothing to do with the 40 man roster (which you were trying to do judging by your post regarding options).

In order to get each 25 man roster set, you need to release and allow them to clear waivers (30 team control) or set the 25 man roster before starting a franchise in the roster management screen. (cut 40 men to 25 men MLB)

Subsequent years will be your active 40 man roster roll forward.

I was trying to do it at the very beginning of spring training before I advanced to the regular season.
