I think MGS3 had the best ending sequence, but if you include the last hour or so of the game (including gameplay), MGS1 is my answer.

Have to say, now that I've completed FF7: Crisis Core it just shot way up the list. MGS3's is still better, but CC's is very powerful as well - especially when you understand what the game's DMW feature really represents...

MGS1 had the best pacing of any video game I've seen. It had relatively short cutscenes until the end (when you were actually drawn in) and even then, you were engaged.
MGS3 had poor pacing, but it made up for that with a great story.
MGSFour had the worst pacing I have ever seen and replaced good story with "Kojima goes off for 30-50 minutes straight in every chapter about his view of the post-Cold War world." In MGS2 and MGSFour, each game focused hours on characters I could give less than a **** about.
MGS1 is quite possibly my favorite game ever and MGS3 is probably in my top 10. MGS2 and Four are undoubtably #2 and #1 in my most disappointing games. MGSFour has amazing music and fantastic production values, but if the amount of time spent on story is more than the amount of time spent on gameplay, you better deliver an incredible story. agree! thats the only game where i was literally sad when it ended. not only cuz the ending was soo touching and well written, but the game itself was epic. i guess number 2 on my list would be valkyria chronicles. i felt the same with that game but to a much lesser degreeComment

The Metal Gear Solid franchise, if we tie all the story lines together and look at the end of 4, is a flat out masterpiece. Playing the last few stages of every game is like coming to the end of a modern classic, where you are so locked in and thinking so hard to put all the pieces together that its easily the most rewarding experience you can have with a video game.
There's some other great endings out there. Uncharted, RE4, both great. MGS3 or 4 though, CLASSIC. The level of depth and the social commentary is flat out amazing. So good that you'd replay them in 2022 when you have your PS6. You really couldn't say that of any other game in my opinion.Comment

Some other sentimental picks of mine (which probably don't stand the test of time compared with MGS and other games of that ilk) are Sonic The Hedgehog 2 and Sonic 3 & Knuckles (i.e. Sonic & Knuckles with Sonic 3 locked in on top).
The former was the first game I ever legitimately beat, the latter was the second; thus why I say they are sentimental picks. For 16-bit era games with simple stories, though, I really liked the endings.
Also, it's rumored that the ending credits music in Sonic 3 (by itself) was composed by the late Michael Jackson (along with other music in that game); there's got to be something to be said for that.Comment

You're replying to my post like I specifically said "MGS4 was so amazing..." It seemed like a rant about how poor MGS4 was because an extreme amount of development time was spent on the story as opposed to gameplay. I just gave a reason why MGS in general is so great, and IMO it's the way the cutscenes capture the player. People get emotional when playing MGS, not because of the gameplay, but because of the actual story and the cutscenes themself.
I also didn't play Four until 2 weeks ago, hence my little rant on it. As I watched the game, I found my self wondering how this game could have followed #1 and #3.Comment
