The biggest difference for me is the passing: Madden is much better for that.
I like the playcalling better in Madden.
The menu navigation is better in NCAA (the ability to sort is essential)
Running with the ball (including sprinting) is better in NCAA.
Cycling the players is beter in Madden.
I don't miss Jump the Snap in Madden...
Defensive controls are better in Madden.
Kicking is better in Madden (I accidentally kick in NCAA sometimes...)
The rest I could go either way with, but consistency would be great.
What do the rest of you think? EA Designers, any chance they could ever be consistent?
