EA broke the BCS

If people are going to seriously mess around with the conferences and make them non-realistic, i dont think they should expect realistic outcomes. JMO.

Then why allow custom conferences in the first place if we can't expect realistic results. The whole point of custom conferences should be that we can redesign them and then still see realistic results!

Given the setup of your conferences you would need a feature that allows you to hand pick which conference sends teams to which bowl games; and that isn't available.

I agree with this. especially because the OP said this:

I put all the top teams in a couple tough conferences, then I put the second rate teams in a few more semi-tough conferences, and finally I put some crappy teams in a few 4 team crap conferences.

With this setup I would expect the top teams to be knocking each other off thus giving them more loses than the other teams in the other confrences. Just my opinion of course

You can't expect to have a realistic outcome with unrealistic setups. And seeing as this is the first year EA allowed fully customizable conferences. It's not going to be perfect in its first year.

Yeah but a 1 loss OSU or 2 loss Oregon that played a brutal schedule should go in ahead of a no loss Idaho that played mostly FCS teams.

All the major bowls were preset so Idaho conference teams couldn't play in any of them but of course the AI changed that.
