Changing schemes during the season doesn't reset the goals. That means the goals are set once you enter the season and can't be changed.
I'm just not sure when the 'deadline' for changing schemes...

After some testing I've figured out that players' season goals are indeed influenced by the team's schemes.

On offense the goals are all the same, regardless of your offensive scheme:

Player Season Goals

At the end of last season I have switched from a 3-4 to a 4-3 defense. Now I'm at the start of the next season and the problem is that my players are still judged by their old 3-4 positional goals....
