No Coach Skill Points

I would recommend during the conference changes part of the offseason to reset all of your coaches and reassign the points. That seems to be the best way to avoid this happening. I have seen it happen to guys in my OD.

What I'm guessing happens is they come from being a HC so all their points are tied up in the HC trees, so unless you reset them, those points are all stuck in the HC tree that no longer applies to them.
