So with inured players in A ball and off the 40 man will the CPU automatically add them back to the majors for CPU controlled teams at the end of spring or will they just stay there if I don't fix it all?

They stay in A ball unless you move them yourself. There are rosters out there though that are injury free

I'm going through the most recent OSFM roster (draft), and re-rating players prospects on each team, so that they progress quicker.
And the New York Mets No.1 prospect (per MLB.com) Andres Gimenez (SS) is missing, as well as their No.6 prospect, Mark Vientos (3B)

Awesome roster Ridin, I think I get just as much enjoyment out of tweaking rosters as I do playing the actual game.
I'm more interested in doing rosters than playing the actual game at the moment, so I am going to go ahead and fill out this latest OSFM roster by adding the missing prospects for each team.
I'm using MLB.com's Top 30 prospect list, and any prospect missing from a clubs Top 30 will be added to their roster. I'm not creating players. I am editing players who - I - (personal opinion/choice) feel does not have a MLB future, or guys who are in their mid to late 20's (career minor leaguers) into the prospects on the Top 30 list, or 2018 draft picks.
I'm also editing ratings for the minor leaguers based on age/projection/and real life performance.
EXAMPLE
I just finished Atlanta, so here' s a good example...
Wes Parson was a 62 overall in Ridin's most recent roster. He's 25 years old, with a C potential.
I re-rated him to a 71, kept his potential a C, so that he has a chance to be a long relief pitcher or a back end starter in 2019/20.
He's 3-3 with a 2.33 ERA in the Minor this year, 56 K's in 58 IP, and batters are hitting just .196 against him.

I kinda did something similar, I downloaded as many rosters off the vault as possible, to see what Yankee prospects were missing, I used PinstripedProspects.com's list of the top 85, have 56 of their 85 in my current version, basically what I did was export the players I wanted, like Juan Then, Hoy Jun Park, Matt Sauer, etc.... And then imported them into my roster, haven't updated anything else. Definitely would love to see your roster, I downloaded one that had correct salaries, and then imported guys into the roster.
I'm not going to touch salaries, that's just too much work on top of what I'm already doing.
- Creating missing (Top 30) prospects
- Adjusting ratings/potential for current minor leaguers
- Adjusting major league ratings based on 2018 (not that much)
- Creating 2018 Top 30 International free agent prospects
The Phillies pitchers alone took me close to an hour to re-do. They have a lot of talented arms in their system, and some good relief pitchers, and all of them were in the high 50's with C potential, between the ages of 23-25. That basically gives them, as it stands, a slim chance of ever making an impact in the Pro's in this game.
I re-rated them, looked at their scouting reports, their stats, and took into consideration their age/potential, and re-rated them so that they could make an impact a lot sooner, rather than later or never at all.
When I create a missing prospect, or edit a current prospect, I will read his entire scouting report, look at his Scout Grades, and then look at his production, and go from there. That takes about 5-10 minutes, per prospect, sometimes.Comment
