I think the Widmore's are Dharma's rivals and want whatever energy source or whatever it is that the island has...Desmond was "sent" there to be a plant so they could find the island. That's what I gathered from the end, something along those lines possibly. Pen knew that Desmond would never give up (hence the letter) and sometime or another would leave a clue to where he was and where the island was, which he did.

I think Mike told them the whole plan, then Jack came up with a new plan to go get Sayid. The 'others' can't get off the island without a boat.

Yeah I know but that letter and how it subsequently gave him the courage to shut down the system which then in turn provided the clue to her as the island's whereabouts just struck me as being more than coincedential.

Says who? We don't know how they got on the island, or who knows they are there. They could be out of there on a plane within minutes for all we know.

The letter started off with "I'm writing this letter as you are about to go to prison" or something to that effect suggesting that the letter was written a long time ago (just before Desmond was sent in).

And continued on to say something to the effect of: do not give up, keep going, I'll always be waiting for you.

In case you didn't catch it, Desmond's last name is Hume, like Scottish philosopher David Hume. That goes along with our Locke and Rousseau.
