On all pro is there anyway to get rid of the red and green boxes that shows you which side is more favorable to run to?

Yeah, you can go into your settings and turn the Hat Count UI Box off.

I think you want to go to Team Settings in CFM. Pretty sure that's where all the game play assists can be toggled on/off.

There isn’t an option, you’d have to play on all-Madden to remove that
