SpoilerAlright, major inconsistancies here:
1. How could Sawyer see Kate and Claire on the island when Kate isn't on the island. I thought if you were on the island when it travelled, you could then only transcend time.
Because that's "when" they were, the six losties are the only ones moving through time. They jumped back to when Claire had her baby just after the crash. Same reason that Widmore was on the Island when the traveling losties were in 1954 and Widmore was a young soldier, even though he's not on the Island now. He was there the first time this happened in 1954, so he's there when the losties revisit this era via time travel.
2. OK, if you say he can see Kate because Kate's alive, well Rousseau is dead right? Well did is dead as far as I undertand, just like Locke's leg wound trannscends time, so would the death of Rousseau.
Same as #1, that's "when" they were. I'm sure a majority of the soldiers in Alpert's camp in last week's 1954 episode are dead by 2008, but since the losties traveled back to 1954 those people are obviously there. So where Jin is right now should be roughly 1988 (16 years prior to 2004, which IIRC is how long Rosseau said she had been on the Island for).
3. If Death doesn't transcend time then where is Boone? He should have been at the plane with Locke. And where are the other dead Losties for that matter.
At first I said the same thing, but Boone may have already died when Locke was laying on the ground and Alpert approached him. But that doesn't explain why there were cobwebs all over the cockpit when Locke looked inside the plane. If Boone was already in it when it fell and he died there shouldn't be cobwebs (and other signs that no one had been inside the plane since it crashed).

Why does Sawyer want to stay on the island? When he agreed to help Locke find the boat it was so Locke could go bring back the other 6. Why wouldn't Sawyer want off to and go find Kate himself?
Also I had another theory about the bomb. I am pretty sure thats what was buried under that hatch and when Desmond truned the key he let it off. I am pretty sure Rousseau's party except for Rousseau encounters the bomb and gets ill and dies. But it seems as though the losties would have ggotten radiation poisoning if Desmond did unleash the bomb.
Because the Others speak Latin, I think they were there long before the Black Rock. But its strange they speak Latin at all. Is this island in the South Pacific? Thats the other strange thing. No way did a twin prop drug plane from Africa get to the South Pacific. It would make more sense that this island would be in the Atlantic. What type of trading ship was the Black Rock?

No idea, in S4 he said there was nothing left for him back on the main land, though that would change because now Kate is there. Only other rationale I can come up with is that only one person at a time can leave via the Orchid and supposedly not return (as Ben did) but then why would Locke want to leave via the Orchid if it meant he could never return? Alpert can come and go from the Island so Locke needs to find an alternative way to leave the Island so he can come back.

Well, we know the Island can move so the hell knows where it was when that plane crashed, but yeah I feel you. Seems pretty far fetched.
What type of trading ship was the Black Rock?

Not a lot of surprise in this episode.
Like others already pointed out:

1. Jin being alive was a guarantee since the freighter exploded. I know some people didn't want to believe it, but there were just too many little things that Lost didn't cover to show us that he was actually dead. Last second cut away when the boat explodes? That's a give-away that someone jumped off.
2. Lost seems to be at a point where they don't know when to end an episode on a dramatic note. Last week it could have been when Widmore "introduced" himself to Locke. This week it could have been when Jin was revealed to be alive. Instead, they think Charlotte falling down with a nosebleed is dramatic and having Danielle introduce herself was supposed to be shocking when they spent a good five minutes showing her speaking french and wearing a baby on her belly. Not sure how anyone that follows the show could have missed the obvious there.
In other words, Lost hasn't given me reason to say, "I can't wait for next week's episode because I need to know what's going to happen!" I don't feel that way. Maybe a bit with Sun possibly shooting Ben, but they didn't do a good job of building that up.
3. Ben being the one to take Kate's baby. This had me for a bit until it was confirmed that Claire's mother was not the individual. Once I saw the lawyer meet with Ben, I was 100% convinced and I hope most people were too. Ben was obviously trying to give Kate the creeps so she would leave LA and join them on their quest back to the Island.
Obviously, proving that Jin is alive will have Sun go back. She's going to want to be with him. I'm mostly interested in knowing how they'll get Hurley to go.
Some answers:

When Locke saw the plane, he and Boone had not been on the Island yet. So Boone's body would have never been there. The plane that crashed carried Eko's brother Yemi and Goldie.

This does remain a mystery. A beachcraft of that type has a range of 850 miles. Nigeria to Fiji (proposed location of the Island in 2005) is 11,000 miles. However, we don't know if the Island has moved before. We can only assume that the Island was closer to Nigeria when this happened.
It's important to note that Yemi's body went missing similar to Christian Shephard's.
