I don't know if there's an overarching mystery anymore as it is that each season will have a singular problem with lingering things from previous seasons a la Joss Whedon shows. In general his shows have a singular "big bad" for one season (See: Angelus, Glory, Holtz, The Master, etc), but the overall characterization and mythology extends over the course of the series. I really see the show doing something along those lines.

Ironic that Olivia started this season off having just been in the alternate universe and we thought there would be a lot of "her being there, everyone else being here"... and now we're back at this same spot for season #3.NHL - Philadelphia Flyers

Finally watched the finale the other night off the DVR with the wife...AWESOME!!

The room wouldn't bother most people and I'm sure you would forget about your claustrophobic thoughts once the lights went out. She was being kept in complete darkness, that is about the worst you can do to someone.
My guess, she uses her powers to crossover. I don't think Alt. Walter knows about those tests and powers she has or at least not all of them.Comment

Maybe Olivia will unlock the ability to exist in both universes at will, like she did before spontaneously jumping between her and the alt Olivia at the end of season 1. That would make a convenient way to keep tabs on both universes.

The way I understood it, Walter Bell decided to sacrifice himself rather than worry about all that.Maybe Olivia will unlock the ability to exist in both universes at will, like she did before spontaneously jumping between her and the alt Olivia at the end of season 1. IIRC they originally needed an energy source to keep the gate open, but that was before they went to Alt-Harvard and got the machine Walternate never perfected. Bell was then the energy source who sacrificed himself. When Walter originally crossed over in the late 80's he didn't have Olivia to do so, he wouldn't need her powers now either it would seem.Comment

I find it hard to believe they would overlook something this important, though.Way I remember it, they were sitting in KFC wondering how to get back. It was asked why Olivia just couldn't open a door back, and it was explained without the others she wouldn't be powerful enough to open anything more than a crack. Then someone said what they needed was a doorstop, then suggested the device (don't remember what they called it some sort of particle accelerator) but didn't know where to find one, then Bell said he knew where. Then they went to Harvard. I believe it was at the Bell sacrifice scene that they said the device was again a doorstop but Olivia wasn't strong enough to keep the doorstop open, that's when Bell said he was sacrificing himself to keep it open (and seemed to know from the beginning he was doing this).IIRC they originally needed an energy source to keep the gate open, but that was before they went to Alt-Harvard and got the machine Walternate never perfected.
